We was brought offline yesterday by some Islamic State supporters. We refused to a request to retweet a .onion link on Twitter. We received 1000's of server requests which eventually brought down our website.

You should consider shortening the stories on your index page to just display excerpts, rather than the entire story.
I'm referencing to an apprearance somewhat like the "author" page you have.
Entice your site users with a small bit of text and, if intrigued, they can dig deeper into your site.

I find the column on the left to be a good change. Headlines are nice. I would change the widget title to "Recent Stories" or "Latest News" instead of "Recent Posts".
The main column is a bit off for me. There are a lot of pictures stacked one on top of the other with no separation. I thought they were all about the same thing until I realized they are large photos from individual stories. i only realized this after mousing over the images and seeing the different title's popping up.
You might want to but some space in between them or have headlines under each one, as a few have this as well.
Finally, I don't think your site pages should have comments turned on. I could see allowing comments on articles, but not your homepage and such.
Nonetheless, it is looking better!
