So how do people do it when:

EXAMPLE:

I have a 125x125 ad..I want stats for how many clicks this ad gets daily. Any code for this or script..or wordpress plugin?

Not 100% sure, but in Google Analytics, there is a site overlay on how many hits a certain section receives.

As for WP, I think this is what you are looking for: http://wordpress.org/extend/plugins/wp-click-track/

Sure, go to the "Content" navigation and then under that, the last link is "Site Overlay".
