You host Magento yourself, whereas Shopify is hosted remotely. For SEO, that means you'd theoretically have more luck with the former (if you can hire a SEO specialist or know SEO yourself), though the latter may be a tad more optimised out of the box.

Magento and Shopify is both for creating Mobile shopping apps. Each platform has particular strength and weakness. The weakness of Magento is its dashboard has a not good look, quite difficult to use. The weakness of Shopify is not strong enough if your store is too big.
