When people make payments via WHMCS via paypal, it always take a fee of the payment. Is it possible to stop paypal taking fees?

Unfortunately no. When PayPal accepts payments for services, goods, or anything other then a gift then they will take a fee of the total. There may be a setting where you can force the buyer to pay the fee. Another option would be to include the fee in your prices.

You could offer payment options in other e-currencies which have lower fees. I'm pretty sure libertyreserve is a low fee e-currency.
