Desktop notifications are opt-in. The browser explicitly asks for consent.Like all things, desktop notifications holds people's information or at least saves it. So it does come under GDPR compliant. Yet again GDPR might chnage.
I noised that I used to get allot of desktop notifications on my site but since GDPR came it has stopped

Log in, post, wait for a user to respond to you on XF2, and it pops right in. Either that, or new posts for threads you watched.So, it just has a little setting in the accounts thing or something? And it pops right on?
